Yes and no. There's no way to distinguish between a real share and an air share. If the company buys back shares, they may get shares issued by themselves and also shares from the naked shorts.
At the end, it doesn't matter. In a merger, the company is obligated to buyback the AMOUNT of shares of the float that they still don't have. Shorts are obligated to pay for the AMOUNT of shares that is pending to cover.
