Yes the Federal government of Canada can tell municipalities what to do if they are infringing on the rights of individuals. The judge has rules the MMRP unconstitutional as it restricts access to individuals.
As an example, if the federal government makes it legal for patients to grow their own MMJ then the municipality will not be able to stop them from doing so because they are protected under federal law. Think of gay marriage, employment discrimination, environmental controls as examples where the federal government can tell municipalities what they can and can't do.
Common sense really.
