I think a stake of the larger company in the stock of the smaller one is in a small minority of drug licensing deals. The big company just wants the drug on advantageous terms.

Where the bigger company wants to end up controlling the small one, for example to get at other drugs in the pipeline and prevent another company from doing so, they will invest in the stock
