does the level of CCR5 have any correlation with autoimmune disease (e.g. lower CCR5 in overactive immune systems like Lupus, RA, Sjogren's)?

There is a higher expression of CCR5 in lupus, rheumatoid arthritis, Sjogren's disease and other autoimmune diseases. Blockage of CCR5 has been shown to reduce symptoms. That's why all three are on the disease list.

Does/Can an individual's CCR5 levels change? For example- after covid or the flu?

Any challenge to the immune system or injury will increase CCR5 in almost all cases. Hereditary factors, intensity of challenge or injury and other health factors will determine the level of upregulation. Any viral or bacterial infection will certainly see a spike in CCR5 unless someone has the CCR5 delta 32 genetic variation.

In long Covid and CFS/ME possible persistent viral presentation or an autoimmune response results in chronic elevated CCR5 and the widespread symptomology that goes along with it. But there's a long list of other diseases such as heart disease, Alzheimer's, kidney disease, Crohn's disease, NASH etc. where the commonality is chronic inflammation that is caused by elevated CCR5 levels.
