That explanation has been proposed by researchers in quite a few diseases. Personally I think the difference in gut bacteria is not a cause but a result. It's known that immune dysregulation, autoimmunity and the accompanying inflammation can compromise the microbiome so a result of not a cause. The surviving bacteria may be of the type to increase inflammation making for a vicious cycle.
