Ohm, my raw 1st hand experience and knowledge of an autologous stem cell transplant requires the native stem cells getting wiped out by chemotherapy. I think it is the same story for an allogeneic (someone else's cells) transplant too. The natives are killed before the new ones are re-infused.
The biggest issue is infection during the time without any immunity while the body/system reboots with new stem cells.
