I'm having much the same problem.
My scroll bar often disappears when the pop-up advert opens on the right side of the page. If I make the window wider (to include the damn advert), it seems to help but, that also pisses me off to have to do that, 'cause it reduces the available 'real-estate' for other things to the left.
I'm glad someone has reported the problem.
